Why does my computer delete programs when I shut down?

My computer keep deleting my programs when I shut down. I work from home and when I install a program it will work as long as the computer is running, but as soon as I reboot or shutdown, the next time I start it up it is partially gone and wont function... Need Help Please! BTW This is my own personal pc.. but is used for work.
